Attaching a rod holder on a canoe is a little different than a kayak. In my case, I just bought a cheap rod holder ($2.99) that you screw on or off. It is adjustable, which helps, and is great because I am able to take it off when I put the canoe on top of the car. It saves me from scratching anything. You can drill holes, patch them with j'b weld, foams or washers. But for $2.99 I put the rod holder where I want it, take it off, and can even use it for other applications.

Haven't tried these yet but have heard positive things:

In a pinch, you can always just attach a spring clamp to the thwart and rest your rod handle on the floor and the rod between the handles of the clamp. Lets you paddle/troll.
